Shotgun analysis is one of the most powerful approaches for charaterizing complex proteome samples. Shotgun analysis involves direct digestion of protein mixtures to complex peptide mixtures followed by automated identification of peptides by liquid chromatoigraphy combined with tandem mass spectrometry(LC-MS/MS).

The LC-MS/MS procedure of shotgun proteomics is known an "unbiased" approach because it is not biased as to the identity or number of proteins that could be detected in a single sample. But, as Dr. DOwd indicated, it can be quite expensive.

Another approach to "shotgun proteomics" is the so-called "biased" approach. These techniques usually employ antigen-specific antibodies in an array format. Although the number and identity of the proteins that can be detected are limited, the sensitivity is quite good...low pg/ml levels in many instances, and the price is very reasonable...the cost of a few antibodies or less.

This is particularly true for investigations involving secreted cell-cell communication via cytokines, chemokines, angiogenic factors, growth and differentiation factors, MMPs and inhibitors and/or soluble receptors of these molecules. There are a number of antibody array products available that can detect these molecules, many with no more specialized equipment than needed to do Western.
