How to measure distance(variance) between two given nucleotide sequences

Given two strech of nucleotide sequences.  Are there mathematical parameters that measure the difference between the 2 sequences?

There are many ways of doing this.  Are you looking at protein coding sequence or noncoding sequence?  Are you interested in evolutionary distance or a simple 'edit distance'?  The method you choose will heavily depend on what your question is.

The sequences, I'm working with have both coding and non-coding regions. However, I'm interested in knowing the parameter that estimates the evolutionary distance between two coding sequences.

I'm interested in knowing about parameter that identifies the distance between coding(geneic) and non-coding(intergeneic) regions.
