Weare about to go genomewide andstart using affymatrix 50K SNP-CHIPS for association analysis. Does anyone here have experience using these, and has analysed the data that is generated?

The Affymetrix 50K SNP chip is a method for interrogating many fixed content SNP loci in a single chip experiment. For high quality DNA we routinely achieve 99% signal detection and 96% SNP call rates. The data may be used for linkage mapping and loss of heterozygosity testing. This technology is appropriate for genetic association and mapping studies when custom content is not required. Platform design allows for complete flexibility in sample number
