I am working on Genome Analysis Pipeline Software 0.03. I have got DNA fragments in realingn.txt files. Please suggest me a best tool for the assembly of these fragments and also provide me a protocol filter out raw data.

I'm happy to advise you, but I'll need to know more about what you are working on. What species is the sample from? Is it DNA or RNA? Answers to these questions could drastically change how you go about with your analysis.
