I want to use perl to find transcription factor DNA binding sites(motif). For instance CCAATTGG, which can deviate by no more than 1 bp across this elemen[eg,GCAATTGG or CTAATTGG and so on].
I can follow a script fairly well.

I can't write it for you off the top of my head (perl is not by bag), but you could do this with one regular expression. Have a look at this intro from EMBL to get started. If you like Perl, you will really want to master this technique.

I have read this "pdf" file, but i haven't found solution~~~~~~
