Has anybody ever used the SNaPshot multiplex kit (Applied Biosystems) to multiplex SBE primers that differ by 6 - 8 bases? My trial gave me results in which some of the SNPs that had been identified using singleplexes were suppressed in a multiplex reaction. Only the green peaks were not misbehaving. Has anybody ever faced this problem, or does anybody know how to solve it?
