I have a question - can you run fish protein on a regular agarose gel and then complete a Western Blot? All of the protocols I have run into call for the SDS-PAGE which I do not have the equipment for.

In general, one does not run proteins on an agarose gel. SDS-PAGE has a much better ability to resolve proteins. Do you have another lab that can help you out with SDS-PAGE equipment? I've never been in a place that doesn't have someone working routinely with proteins.
