What bacterial genes are available in databases that would allow typing using sequences? WHat genes would be appropriate?

Please check HOBACGEN which is a database system that contains all the protein sequences of bacteria organized into families. It allows you to select sets of homologous genes from bacterial species. You can visualize multiple alignements and phylogenetic trees.

The 16S gene is often used. But this is sometims not enough becasue the 16S gene is so conservative that even between species no differentation is possible.
