The trend is to enhance the anatomical localization of biomarkers in small animals, tissues, organs. The ideal is a live molecular imaging with X-ray vision.

Which companies offer such combination of modality?

As for a company name maybe CTI Molecular Imaging; they are doing stuff for positron emission tomography (PET).

Dear Sandy,

Kodak has a great Molecular Imaging System that provides 16-bit imaging performance, 4 million pixel resolution, and a 10x optical zoom. The system has an easy-to-use imaging platform with an Animal Management Center for multi-modal imaging up to 4 mice simultaneously. Three different types of imaging can be obtained:
1-Co-registered images located in different parts of the body of the living animal.
2-Fluorescence image.
3-Radiographical image

This Kodak spinoff product line is really what your are looking for. It has a number of ways to image a specimen, including X-Ray:

Our department just tested this Kodak machine and it looks like we'll be getting it. I heard a rumour that it costs 70,000. (I wonder whether it's worth waiting for the Dollar to drop further???)
