Careful when you thaw the new batch, holding the vial of cells in a dirty water bath to thaw them can be a source of contamination. Make sure the water doesn't touch the seal and wipe the vial with some 70% ethanol before opening. Odds are the cells were contaminated to begin with. You can tr ...

I would cut it into pieces and then pass through metal mesh sieves. Probably start with #50 mesh or even lower. Sounds like they are using annexin V, often used for apoptosis studies, to remove cellls expressing phosphatidylserine on their membranes. In some ways this is what happens in vivo as well. I'm guessing here, because I'm not familiar with the kit.
