Need Help Finding loci for Genotyping Assay

I am hoping to develop a genotyping assay for a plant species in the Cannabacea family using the High Resolution Melt function on a Roche Lightcycler 480 qPCR unti. However, I am not sure how to go about finding a suitable hyper variable loci of our plants genome for the analysis, hoping someone might be able to help point me in the right direction or know a business or professional who could help in my search? I have read that the IGS and ITS of rDNA are good regions to look into.
