Vertical gels are run when you need to have a thin gel - usually for good separation of proteins via SDS-PAGE. Thin gels need to be supported on both sides with a plate and since many people using DNA gels want to check the progress of their samples using a UV transilluminator and cut out bands etc, it would be very inconvenient to use thin gels in a vertical system.  The plates would reduce the UV penetration.

Making thin vertical agarose gels is much more difficult and not required for good results with DNA samples. It is more often used for proteins / complexes though where a much larger pore size is required than can be generated using polyacrylamide.
